Intonating with a Floating Bridge?

My X170 with a floating bridge reads different on a fretted note at the 12th fret than it does on an open note. I'm using a Snark SN8 'Supertight'. How do members here intonate with a floating bridge? Thanks :)

Thanks Brad, never thought of keeping just the high and low E to pitch and the rest slack :) .

Yeah, I forget about that, too. Need to do my X-170 as well, I don't really notice the minor discrepancy unless I'm playing with other guitarists, then it shows up. I'm waiting because I'm thinking about putting on the Gold Guildsby I bought and that would mean changing the wooden bridge for something else.
